Meh, I wouldn't worry about it. I have the same concerns, but I don't think (a) anyone will hold it against you or (b) if you disagree with the policies you shouldn't work for the administration. Think Ainsley Hayes on the West Wing.
I'd like to think I'd rise above differences to do good work. Besides, I think if you're really a bleeding heart, it's better to do as much as you can on the inside to mitigate bad policies while still discharging your duties, rather than have some crazy right wing prosecutor who tries to prosecute people who don't deserve it.
